What the Leoben-Cylon said to Adama was essentially that when he died, his consciousness would wake up in a different body elsewhere. Not quite the same thing as a group consciousness--it merely implies that a given body's consciousness can be transmitted. One might make the leap from that over to 'do they transmit their memories all the time?'. But we don't know!
Helo knows C-Boomer is pregnant because she told him; he's clearly taking her word on it. And I don't think she's lying about it. She's demonstrated that she's fallen in love with him by breaking away from the plan that her Cylon compatriots had been trying to get her to do: i.e., getting Helo off to that little cabin and convincing him to settle down there with her.
Re: morning sickness... well, I can't say I have a problem with that, either. ;) The Cylons have gone out of their way to mimic human form closely enough that Baltar apparently has to analyze elements in the blood to find the Cylon indicators, and closely enough that they can in fact INTERBREED. We also know that the Cylons have not kept themselves from experiencing hunger and pain (seen in "Flesh and Bone"), or cold (as per what C-Boomer tells Helo early on in KLG). I'd be really surprised if they didn't use the same level of scrupulous care when mimicking the human reproductive system.
And hell, if my theory that the humanoid Cylon models are in fact based on actual humans holds up, they would certainly have had time to become aware that morning sickness is a side effect of pregnancy. And I could totally buy that they consciously included that in their female models--because it's all part of the mimicry of humanity.
